Can anyone tell me when you transcribe anime or game music do you just listen to the sone bit by bit and write it down, or do you have a program that analyzes a recording and churns out the score or midi file?

Not the place for requests!
You listen the the song and try to figure out the music one note at a time. [Or one chord at a time] You pretty much have to play an instrument long enough that you recognize notes or the distances between the notes.

That's what I do. Usually, I play it one line at a time until I'm sure, and move on. I can only do it for sax, though. I haven't played guitar enough to heard full chords.

Often when you do it by ear, the whole song gets transposed to a different key, which can make it annoyingly hard to play. If you use Transpose! (google it) for the first few bars, you can get an idea of what's happening. Also helps for harder chords.

Hmm, yes, what others have said. Usually, I find it much easier to listen for one sound quality at a time. So, usually I'll start on maybe the bass part, get through a good few phrases, and then come back and listen for other parts. The good thing about doing things this way is that you get used to that sound and have a easier time picking it up. Also, I find it easier to transcribe the harmony and accompanying parts first before coming back for the main melody, no clue why... Usually leave the percussion off to the end.
