Hiya!
It's actually not so hard to do. All you need is a to have a piano sheet with you. The flute is a monophonic instrument, which means it can only play one note at a time. Most piano sheets have at least two sounds: the right hand's part and the left hand's.
To write flute melody, just take the TOPMOST notes of the RIGHT HAND PART, and you should have isolated the melody. That's for simple tunes, anyway. For more complex tunes, you have to "hear" the melody of the piece (in vocal songs, the melody's the part the artist sings).
Finally, you have to adjust the melody to the instrument's range. If you have Finale Notepad, the program should give you the staff for the instrument... and you just have to type down the main melody.
That's about it, really... you can do saxophone, violin, cello, or whichever other monophonic instrument that way. Hope this helps!
